Our Luxury (equiv Trophy LR but with 11kw charging and heatpump) came with a 3 phase css lead, and to date we've managed fine charging at the local supermarket at an avg 10.45kw.
However, we've just ordered a "granny charger" off Amazon to use for off peak (00:00 - 08:00 and all day Sat & Sun) use. The charger allows you to set a delay to start, or schedule
My question is what is the recommended best practice to schedule a normal (ie not long trip) charge for, say, 00:00 - 07:00?

Set schedule on charger and just leave car set at 80%
or
Just set charger on and set the schedule up in the car
or
Just set charger on and set the schedule up in the ismart App

Or am I missing something in which case any advice would be welcome?

I don't think you are missing anything. The general advice seems to be, don't set up schedules on the timer and in the car (which is not an option you have listed).
I have a Trophy and wall charger, with a timer which is essentially equivalent to your set up. I set the timer on the wall charger, no schedule on the car and 80% SoC max in the car. Which is your option 1.
I suspect this is the most reliable option, although the others should work, assuming iSmart is reliable
