The boot spaces of the SE and the Trophy seem to be shaped quite differently.

But not between P1 SE vs P2 SE, or P1 Trophy vs P2 Trophy. The difference is between SE and Trophy (Trophy has the movable boot floor), not between the phases.

Yeah, but the question was about a Phase 2 Trophy vs Phase 1 Trophy (in terms of car mats).

I haven't tried it yet cause I'm still waiting for the bloody car, but I picked up from B&M a boot floor mat, it's only thin rubber that you cut to shape yourself but it was reduced to £5 (back up to £11 at the moment) so i thought it was worth a punt, keep an eye out for when they are on offer.
